Substrate hypergraph cycles: unique steady states and persistence for every enzyme assignment; oscillations enabled by enzyme sharing

Abstract
We associate a directed substrate hypergraph with an enzymatic reaction system. The hypergraph records which substrates each composite reaction consumes and produces, and each composite reaction is realized by a Henri--Michaelis--Menten (HMM) module whose enzyme may be distinct, shared with other reactions, or absent. We call the hypergraph a cycle when it is strongly connected and every substrate is produced by exactly one reaction and consumed by exactly one reaction, each time with coefficient one; equivalently, its dual is a strongly connected ordinary directed graph. For a cycle, every HMM realization, under every enzyme assignment and for all positive rate constants, has exactly one positive steady state in each stoichiometric compatibility class that contains a strictly positive point, and no steady state on the boundary of such a class, and every trajectory in such a class is persistent. The interior dynamics, in contrast, depend on how enzymes are shared. When each enzyme catalyzes at most one reaction, every trajectory in such a class converges to its unique steady state. With enzyme sharing, convergence can fail even for the three-substrate transformation cycle X1 X2 X3 X1: if two transformations share an enzyme and the third has its own enzyme or none, the steady state can undergo a supercritical Hopf bifurcation that produces a stable limit cycle. Thus the substrate structure controls existence, uniqueness, and persistence, while the pattern of enzyme sharing controls the interior dynamics. The results extend to weighted cycles, which allow higher stoichiometric coefficients, and to longer chains of intermediates.
